Let's turn this around. Write down some games were you liked the sequel more than the original.
ZoE 2, just better in every way then the first. If you played it you know what i mean.
Onimusha 2, it had a more lighthearted atmosphere then the first one and the trading system at the beginning kept me busy for hours.
Super Mario World, to me it's the best Mario game. I played through it about 10 to 15 times and i still like it just as much as i did when i first played it.

I'm keeping this direct sequels, so no spinoffs, side stories, or games that are simply new additions. For example, I'm not listing most of the Zelda games because although most of them are better than the first one, most of them also aren't direct sequels.
The Legend Of Zelda: Majora's Mask- The masks made it more fun, plus the story was darker and more original than OOT, and the character depth was incredible.
Super Mario World 2: Yoshi's Island- Okay, so it had almost nothing to do with SMW, but I liked it a little more. In fact, if it isn't my favorite platformer, then it's at least in my top 3.
Super Mario Bros. 2- Yes, I know most people prefer the original, but I think 2 is more fun because you get to throw shit at enemies, even though it wasn't a Mario game to begin with, but whatever.

For some reason, I enjoy Half Life 2 in and of itself greater than I do Half Life 1, even though Half Life is one of my favorite games. I think it's the playability (you get fatigued playing the original pretty quickly).

I agree wholeheartedly with ZOE2. The first one was good, but fell too short, the second one was awesome.
Just Cause 2: It made things a lot smoother and the grappling hook was more stream-line then the original.
Harvest Moon Back to Nature: It was a nice sequel that expanded on the Harvest Moon set-up. Interacting with people on their daily routine and oh yes, being that creepy stalker giving all the girls flowers.
Metal Gear Solid 3: It was a throwback to the old James Bond movies, with a Metal Gear espionage twist. Plus seeing Snake eat a snake was trippy.
Suikoden II: It had the same elements as the original, but the story and the characters where much more rich.
There are more but I don't want to make a really long list now, perhaps later

Super Smash Bros. Melee- Over double the roster of the original, more items, trophies, Adventure Mode, better multiplayer, and more.
Pokemon Gold/Silver/Crystal- 16 gyms? Yep. 2 regions? Yep. 100 more Pokemon than the originals? Yep. Best games in the entire franchise? Of course.

Breath of Fire II-Much improved game over the first as far as depth and command. Also, one of my all time SNES favorites.
Fallout 3- Some people claim the PC versions were better, but nothing was ever tried like Fallout 3 before, well except maybe Oblivion
Metal Slug 3 -- 2 sucked hard but three was the defining gem for the Neo Geo. This game still looks gorgeous today. Those hand drawn sprites are amazing!
Super Metroid-If you need an explanation you must have reached this page by error.
Marvel Vs Capcom 2: Still one of the best 2D fighters to date, took the best of both worlds and made an amazingly deep game that was fun for competitive play or just spending hours unlocking all the extra content.

Mechwarrior 2 Mercenaries was SUCH a great sequel to the already great Mechwarrior 2, so much more freedom so many more mechs almost unlimited replay value, I'd still play that shit to this day if I hadn't lost the damn CD it was on.

A few more I can think of:
Journeyman Project 3: Legacy of Time- I like the first two, but this is the high point of the series for me, and adventure games in general. What it lacks in story, it makes up for in good puzzle logic, interesting locales, cool characters (with decent FMV acting, definitely a rarity), and a nice atmosphere. Wish this would show up on Good Old Games or Steam or something one of these days.
Crysis 2- The original Crysis was fun, but felt a bit Tech Demo-ish. The sequel threw in a good story and intense gameplay among other things to make it very fun.
Mortal Kombat 2- Don't need to explain it.

Man, no one seems to remember this game. It was just absolutely fantastic. One of my favorite adventure games ever.

Uncharted 2 and assassin's creed 2 were better than the original. Also I agree with MGS3 and ZOE2. Oh and Portal2 was awesome.

There are hundreds of game sequels that are better than their predecessors, but the biggest stand-out in my mind is Girder Master 2: Return of Dr. Steel. It answered a lot of questions from the first one, and the character development of Dr. Steel was fantastic and often quite moving.

Dude, Aria of Sorrow.
By the OoE came out, I was so tired of the SoTN formula that I couldn't get into it. Aria will stand long and tall as my favorite in the series. Castlevania III was a huge improvement over its predecessors as well, and I'll give both it and II huge props for trying to do something different from the original.
Assassin's Creed 2 was Ubisoft's MIP. I hated the original, but they really made up for it. Red Dead Redemption and Uncharted 2 deserve similar props. I also agree with Half Life 2, but the original is still a very good game.
Frequently, especially with older games, sequels are improved, expanded versions of the originals. When I think of great sequels in games, I try to think of games that went above and beyond to really make the second game feel like a new experience instead of a retooled version of the same thing.
