When I say favorite song/movie scene I don't mean your favorite song in a movie, but your favorite song that best fits a scene in a movie.
For example in Ironman, I love ozzy's song "Ironman", but they just threw it in at the end credits!. It could have been utilized so much better during one of the fight scenes.
My favorite scene/song is in Snatch during the bare knuckle boxing match when "Fucking in the bushes" is playing. It's a great song and it just fits so well, really maximizes that scene.

The pool hall fight scene in Mean Streets with The Marvelettes' "Please, Mr. Postman" playing on the jukebox.The juxtaposition gives the whole scene such a comical tone, it's just fun to watch.
The space ballet of the first docking scene in 2001: A Space Odyssey, set to the tune of Johann Strauss' "The Blue Danube". It's unforgettably beautiful and it's nothing but a spaceship approaching a space station.

Not really being a Kevin Smith fan, or an Alanis Morisette fan, I think at the end of Clerks 2, when the song "Everything" starts playing as Dante is about to propose was an absolute perfect example of a song in the right scene.

Chokes me up every time. Sgt. Elias is such a good man, and he gets so fucked over. He survives being shot at POINT BLANK RANGE, just to have everyone abandon him to the VC. Adagio for Strings brings that tragedy home, as well as being a beautiful counterpoint to the godawful violence. (Willem Dafoe's kick ass performance helps a lot, too.) I love the way the soliders' voices and the gunfire at the beginning almost meld into the music and become part of it, too.

Oh, and Crockett's Theme on the 2006 Miami Vice movie...oh wait...they didn't use it in the movie....
I know that is a lot, and that's just off the top of my head, but like I said, I can't pick just one. Hell, I can't even pick a few.
I also thought of one more. Pretty much any of the scenes with songs from Pistol: The Birth of a Legend. For anyone not familier with it, it is a biographical movie about Pistol Pete Maravich. It's probably the most inspirational movie I've ever seen. It's filled with that early 90's style of motivational music as well.

If we are playing by that rule, would you say just the original score doesn't count, or would you say any song written specifically for the movie is out (Eye of the Tiger, One Way Street, etc). If you take out actual songs performed by artists, that is going to take a lot of memorable moments with great songs, for example, Power of Love in Back to the Future, Don't You Forget About Me in the Breakfast Club, and The Goonies 'R' Good Enough from the Goonies, etc.
If we are going to not count anything, I would say it should only be original score.
