According to a few sites I've visited, lava is the only way to really clear the surface, as lava cleanses everything, but you need to drop it from a high point. Also, you might want to set up a buffer made of lava so it doesn't spread back over. I should mention that this won't help with stone, because lava doesn't purify stone.
EDIT: You can also use vile powder to clear hallow. It's safer, but you need to wait for a bloodmoon.
